Thinking, "What's so special about the B and the A that they should be so big in the logo?" I only recently realized that the BART logo resembles a cross-section of the trans-bay tube.
The trans-bay tube was built in segments, which were floated out into the bay and then sunk into place and connected to each other. You can see one of these segments in these photos from the BART construction.
